QuickBooks Payroll Just Took Away Your Control (Here’s What to Do)

On July 1, QuickBooks took away something you used to have: the choice. Payroll taxes now get paid and filed automatically. No off switch. No doing it yourself. Big deal? Yeah, kind of.

What actually changed?

If you run payroll in QuickBooks, it now pays and files every payroll tax you’ve set up. Federal, state, and local if you’re on a higher plan. You can’t send a payment yourself anymore. You can’t turn it off. And Intuit says that if you kept running payroll after June 30, you agreed to it.

Quick correction: it’s not only quarterly filings. It’s the payments and the filings.

Is that a bad thing?

Not really. Missed tax deadlines cost small businesses real money, and automation fixes that. If your payroll is simple, you may never notice.

The problem is the no-choice part.

Where does it sting?

Cash. Intuit says taxes typically leave your account on payday, and earlier on some funding plans. You don’t pick the date anymore.

Picture it. You’ve got $2,000 in checking and a $5,000 customer payment still ten days out. QuickBooks pulls $900 for taxes. You’re overdrawn. Nobody messed up. The system just did its job.

Your bookkeeper feels it too. They can watch everything, but the look-it-over-before-it-files step is gone.

And anything you owed before July 1? Still yours. QuickBooks even made a one-time withdrawal that day for unpaid 2026 federal unemployment tax.

What should you do this week?

Three quick checks. Is your tax setup finished? The To Do list in Payroll Overview will tell you. Can the bank account on file handle taxes leaving on payday? And is anything from before July 1 still unpaid or unfiled?

What if you want a real person involved?

Automation is fine. Automation with nobody home is the problem. When a tax rate is wrong, a debit bounces, or the state sends a letter, you don’t want a help article. You want a human.

That’s why bookkeepers keep sending their clients to APlus. Real people answer the phone here. Courtney, for one.

Ask any payroll company three things (us too). When does money leave my account? Who checks a filing before it goes out? Who do I call when it’s wrong?
